xJay1337. First thing you'd want to do is slap on a multimeter onto the battery and measure the voltage. Should be around 14.4v charge. with the engine off the battery should be over 12v. Your symptons suggest a duff battery because you'd get an alternator light in the event of an alternator failure.
The batteries being replaced is not causing the problem. If you look through the mk4 key FAQ pictures you'll see that the immobilizer chip is on the other half of the key. If turning the key around fixes it it's most likely an ignition coil antenna problem. 4CYuZ.
